Basically just a convenience feature. The only gameplay effect of a gem's color is to roughly determine what kind of spell it has when it is first found, but once the gem exists in the game, the only thing the color determines is where in your inventory/faction safe it is. As such, if someone with Pattern Weaver could specify a new color when overwriting a gem, that'd be highly useful for helping to keep things organized.
I ask for this since some people have asked 1-800 SPELLGEMS to put spells on gems of a specific color, often black gems (since they're at the top of your inventory) or yellow gems (same, but on the bottom).
